When I use this now to get the code numbers for monsters to put into argus it gives me ALOT more mobs listed then exist, it looks as if its giving me the list for everything that has ever spawned in that place. for example it says Valkurum Emperor is up and sitting there but hes not. WTF is up with it?

I thought thats what the NPCScanner does, gives you the ID's of all mobs in that area. You find the one you want punch it into Argus and there ya go. I don't think the NPCScanner does anything more than just show ID's for Argus.
